Chapter 1: The Young Man of Planet Zi
Van Fleiheit is running from a wild Guysack Zoid in the Elemia desert. Using his hoverboard, he takes refuge in some old ruins, and waits till the Guysack gives up. Unfortunately, his hoverboard was totaled. He decides to search the ruins for parts, except there's nothing good left. During his search, a wall caves in, revealing a new passageway. He finds himself in a room with two pods.Back at Van's village, his sister, Maria, is looking for him by their father's grave. Their father's old Zoid, an old dead Command Wolf, sits there too. She's joined by the village's Reverend, and they discuss Van's desire to become a Zoid pilot.
At the ruins, Van manages to activate one of the pods, releasing a small Zoid. He tells the timid Zoid that he wants to be its friend, but ends up with a face full of metallic tail. The stubborn boy that Van is, he doesn't give up, and still tries to befriend the new Zoid. However, they are abruptly interrupted as the wild Guysack from earlier bursts through the wall. Taking a power cord in hand, Van defends his new friend from the wild Zoid, taking many hits until his arm is broken. The small Zoid steps in to protect him, but it's also no match for the Guysack, and is knocked away. Van cries, expressing his fear for losing anyone else he cares about in deepest sincerity.
At that time, the small Zoid opens itself up, and pulls Van inside. Now joined as one, Van and the small Zoid charge the Guysack, taking it out in one blow. The Zoid releases Van, and Van excitedly decides to name his new friend "Zeke" after his father's old Command Wolf. He also notices that his broken arm has been healed. Unknowingly, they're both noticed by two figures in shadow, a boy and another small Zoid named "Shadow".
Chapter 2: The Young Man and the Black Zoid
Van returns to his village and loudly proclaims that he and Zeke will protect the village from wild Zoids. Zeke immediately is surprised by a Roadskipper Zoid and takes to cowering behind a little girl. Van blows it off and continues to brag until his sister finds him and drags him back home by the ear.
At the church, Van, Maria, Zeke and the Reverend examine the other small capsule that was with Zeke. They discuss how odd it is that Zeke has its own free will, unlike most human-piloted Zoids. Maria wants Van to get rid of Zeke. But they decide to wait to see what's in the other capsule.
Frustrated, Van leaves the church with Zeke and tries to force Zeke into going to show the village how they can meld together. He is immediately yelled at by the little girl from earlier. Her name is Chyrol, and she has her own small, pet Zoid name Bony, which looks like a calf. She tells Van that he's being very mean to Zeke, and tells him of how when she got Bony, she dragged it all around to show it off, but Bony got sick. Seeing his mistake, Van apologizes to Zeke.
As Maria expresses her concerns about Van getting involved in dangerous Zoid battles to the Reverend, Van runs into a boy in black by his father's grave. Van introduces himself and Zeke to the boy, and in turn, the boy introduces himself as Raven and says his Zoid partner's name is Shadow. Van is excited, until Raven expresses his desire that all Zoids should die. Suddenly, a Zaber Fang leaps over them and knocks the Command Wolf over. It then runs for the village and starts destroying it. Van's angry at Raven, but doesn't have time to argue and runs for his village with Zeke.
In the village, Van finds Chyrol crying. Bony was crushed in the destruction. Filled with a fighting spirit, Van and Zeke merge once again. The capsule at the church seems to react to them. Van and Zeke charge the Zaber Fang and manage to find its weak spot, knocking the Zoid out of commission. But before they can relax, a mysterious voice tells them it's not over. Raven and Shadow merge with the Zaber Fang, bringing it back to life and ready for another fight.
